Using CAD alignment for your initial alignment instead of 3-2-1

I have about a years worth of experience running/programming with CMM manager so I was just hoping to get some opinions to give me peace of mind.    When it comes to creating alignments I was wondering if would be alright to use the CAD alignment instead of the -3-2-1 canned alignment for your initial alignment to locate the physical part.  Older programs I have ran before all use the 3-2-1.   After completing the CAD Alignment  I do the standard level, align, set origin, and sync cad to my measured datums.  I want to avoid being hours into programming only to find out this would not be the best practice.  Thanks for any help.
