Sync CAD multiple times in a program

There are situations where I need to perform an additional "fine alignment" on a specific area of a part in order to ensure the points in that area are probed properly. For example, if there is a hole with a large tolerance that moves around a lot - I would prefer to perform a manual alignment on it first before automatically probing points and evaluating the feature.

In other software, I've used multiple alignments throughout the program to update the CAD model's position with respect to the real part, which allowed me to generate more accurate measurement point locations that are more likely to approach from a normal direction and hit where they are supposed to.

But given my current understanding, it seems as if the Sync CAD command can only be used once, because the CAD coordinate system can only exist in one location for a given program. Is my understanding correct? How can this situation be handled?
