I'm programming a qubic part with holes in all sides and different origins on the drawing..

I'm not sure about the strategy but I have an idea and would like to hear your opinion before I start..

I would align the part and sync CAD.. Then I would measure all elements needed for all origins and create a ref frame for each origin.. Then I would measure all elements on all sides (exept one side which I cannot reach) with the initially synced ref frame.. Then I would call each ref frame and report the respective elements.
