Starting a program

As some of you may have seen from a previous question of mine, I'm new to CMM manager and am used to PC-DMIS and Calypso. 

I'm having trouble getting the CAD model oriented in the graphics window the way it's set up on the machine because the model's coordinates aren't the same.  On other software, I would transform the model and start programming.  In CMM manager, it seems I need to select "rotate" in the alignment dropdown in the import ribbon, which is fine, but I'm not sure where to go from there.  Syncing the cad doesn't seem to change the model's orientation relative to the probe in the graphics window, nor does syncing the ref frame.  I messed around with it a bit and at one point I accidentally did it, yet when I went to program by clicking on the cad, I got a message about it being out of limits. I should add that I was hired to replace someone that left before I started so I don't really have any resources here aside from the online community.

Basically, what I'm used to doing is importing the model, transforming it, selecting features for the manual alignment, creating a manual alignment, kicking it over to DCC, doing another refined alignment, and creating the rest of the program.  I don't think CMM manager works that way.
