Aligning to program

Hello everyone. First time with cmm manager software. I came from running pcdmis for the past 12 years. My question is, that when I pull up a program from the last operator and try to place the part on the table like he did, it keeps crashing into the holes when running dcc alignment because I'm not exactly set up his way (slightly clocked different since it's a round part with holes) . I need help understanding how I can align to my slightly different set up and align to his program.
